All user/queue emails(with email address approved or not) needs to be delivered via Email Router.

What will happen if I have the CRM Client for Outlook installed and some users using it for outgoing email? Will two emails get sent or will the custom outgoing email provider not work at all?

The reason I ask is because there are only a few users we need this email router functioning for and the rest use the Outlook Client.

Which version exactly are you using. I guess version 2(multi-router support) should be able to handle that.
